The "they" in the final sentence above needs a referent. Does it refer to
"processes" or "scientists." As for Pirsig's error and carbon vs. non-carbon
processes at the inorganic level, I'm confused. Are you suggesting
that any process involving carbon is organic?

Yes, "they" refer to those engaged in science.

Organic chemistry is the branch of chemistry specifically devoted to the
study of compounds of carbon. Check any dictionary you will find this in the
first meaning of either organic or organic chemistry. 

We are carbon based life forms.

If you are pointing out that not all carbon interactions involve living
things, that is true. But all living things involve carbon chemistry which
is excluded from the organic level.
